Their orbits are tilted
A transit only happens when a planet's orbit is lined up edge-on with Earth, so the planet passes directly between us and its star. Most orbits are tilted at the wrong angle, so the transit method misses the majority of planets and works best for the small fraction whose orbits we happen to see edge-on.
